When a grade level is full, students may be waitlisted. Waitlisted students are expected to continue their education elsewhere while waiting. School Day
School day starts around 8:15–8:25 a.m. and ends around 3:10 p.m. The day includes core subjects and daily specials (art, computer, library, music, PE, swimming) with two recess breaks; religious instruction is provided with options for Catholic, other Christian, or World Faiths.
Student Life
In St. Mary's Kindergarten, a Grizzly House System is in place. Houses are represented by trees — Pine, Birch, Cedar, and Oak — and students participate in monthly house challenges; points are awarded to encourage teamwork, school spirit, and positive behavior.
Uniforms are required from Top of the Class supplier. Middle School uniform includes a long-sleeved white shirt with the school logo and a navy tie; additional items include black socks, a black belt, and black shoes (all black, no secondary colors or logos).
Students go to the cafeteria according to their grade level schedule. A light snack should be brought for milk time at 10:30 a.m. A cashless cafeteria service is available as a separate registration.

Wellbeing & Safety
Three full-time counselors, a campus minister, and a full-time nurse support students' social, emotional and physical well-being. Counselors participate in admissions, orientations, parent presentations, discussion groups and individual counseling. The campus minister provides spiritual guidance to all denominations. The nurse coordinates health care, wellness information, CPR/First Aid training, and maintains a directory of English-speaking medical professionals in Tokyo including psychological and psychiatric care.
St. Mary's endorses the UN Convention on the Rights of the Child and complies with Japanese Child Protection Laws. A Safeguarding and Child Protection Team oversees all safeguarding and reporting. Staff use CPOMS to document disclosures; reporting channels include in-person reporting, an anonymous QR code, and an online form. Students K–12 receive age-appropriate PSHE on health and safety; Elementary students receive SEL including Child Protection and Bullying Prevention. Safeguarding Coordinator is Ms. Hiromi Sawamura.
